run hang, first-run skills, unsent memory#1552Conversation
…st-run skills, unsent memory Gaps found walking the path from the Altimate Code plugin in Claude Code to a workspace, end to end against a real tenant: - `run` waited forever on a stdin it was handed but never sent anything on. Claude Code's Bash tool (and a Node `spawn` with default stdio) leaves stdin open, so every delegated task hung before it started. `readRunStdin` reads a file in full and any other stdin only if its first chunk arrives within 3s. - The first skill added to a linked workspace that had no skills missed the next `run`: no snapshot existed, so the turn did not wait for the sync and the skill tool could not load a skill the workspace prompt named. The per-turn gate now also waits when the empty-workspace record exists (`emptyRecordPath`, moved out of `skill-sync` so the gate need not load it). - A memory upload that failed in `run` (the first create can outlast the 15s request timeout) stayed on the machine with no word to the user. `run` now ends with a line saying so and pointing at `altimate-code workspace sync`. - `link` and `workspace` name the sign-in command (`altimate-code auth login -p altimate-backend`) instead of "run the TUI and sign in", and the non-TTY `link` error names `--workspace` / `--create`. - Docs: the Claude Code guide covers the plugin and using a workspace from Claude Code (sign in, link, `/altimate-code:altimate`). WARNING: failedMirrors is never cleared when a block is deleted (archiveBlock), synced via backfill(), or reset in tests (resetOverlay)
failedMirrors is only mutated inside mirrorBlock(). This leaves stale entries in three cases:
- Block deleted later in the same session (
archiveBlock): If a memory block fails to mirror during arunsession (failedMirrors.add(key)) and the agent subsequently removes that block (MemoryStore.remove->archiveBlock),keyremains infailedMirrorsandrunexits warning that a deleted memory stayed local. - Block synced via
backfill()(manage.sync):backfill()callspush()directly rather thanmirrorBlock(), so a successful sweep does not clearfailedMirrors. - Test isolation (
resetOverlay): BecausefailedMirrorslives onglobalThis[Symbol.for("altimate.memory-sync.failed-mirrors")]andresetOverlay()does not clear it, any test that triggers a rejected mirror leaks intofailedMirrorCount()for the remainder of the test process (which is whymemory-sync.test.tshad to assert relative deltasbefore + 1instead of1). Also consider storingfailedMirrorson the existingsyncStateobject (Symbol.for("altimate.memory-sync.state")) rather than introducing a second global symbol.

Fixed in dfa62c1. The in-process failure set is gone. When run mirrored anything, it now asks at exit for the same pending count workspace status shows, which comes from a local index read. Deferred, declined and still-in-flight uploads stay pending there, deleted blocks drop out, and the count is per project. An unknown count is reported as unknown. I checked it in a real run with a planted unsent block: the run printed "1 memory saved here is not in the workspace yet", matching workspace status.

SUGGESTION: Avoid redundant dynamic import of memory-sync
../../altimate/workspace/memory-sync is dynamically imported right above on line 2107 inside Promise.all to call flushPendingMirrors(), and then imported a second time here to read failedMirrorCount(). You can return m.failedMirrorCount() directly from the second branch of Promise.all after flushPendingMirrors() settles.

Not changing this. Once data has arrived, the input is being piped on purpose, and reading to EOF is what cat file | altimate-code run and every other filter does. An idle timeout after the first chunk would silently cut off a slow producer. The hang being fixed here is an open stdin that never sends anything, which Claude Code's shell causes; that is bounded.

Not changing this. I checked it on a clean Claude Code 2.1.302 config (CLAUDE_CONFIG_DIR set to an empty folder): claude plugin install altimate-code installs altimate-code@anthropic-plugin-directory from the built-in directory, with no marketplace registration. The suggested altimate-code@claude-plugins-official is the command that fails on current Claude Code ("not found in marketplace").
…rminal Found running the Claude Code path end to end: from Claude Code's `!` prompt, neither printed setup command worked. `auth login -p altimate-backend` waits at its method picker, and `link` refuses because stdin is not a TTY. Claude also had no way to show the user which workspaces exist. - `altimate-code workspace list [--json]` prints the workspaces the account can link to (id and name), for `link --workspace`. Exits 2 when not signed in, 1 when the list cannot be loaded. - `SIGN_IN_COMMAND` adds `--method "Altimate LLM Gateway"`, which skips the picker, so every "not signed in" message prints a command that works from any shell. - The non-TTY `link` error points at `workspace list`. - Docs: the Claude Code guide and the CLI reference. …ure set Review follow-ups. The in-process `failedMirrors` set missed uploads that were deferred, declined or still pending when the exit flush gave up, kept blocks deleted since, and keyed by block id alone. `run` now asks, only when it mirrored something, for the same pending count `workspace status` shows (a local index read), and prints it, or says the count is unknown. - `workspace list` runs without opening a project. - stdin tests: the first chunk arrives at once, so timing margins are wide; the empty-stdin test asserts it returns at once. - Docs: re-linking to a different workspace needs `--yes`. [MAJOR] The 3s first-byte cutoff drops stdin from slow shell pipelines (consensus: Claude, GPT 5.3 Codex; DeepSeek V4 Pro noted it as a ripple effect)
Any stdin that is not a regular file is abandoned if its first chunk takes more than STDIN_WAIT_MS. So dbt build 2>&1 | altimate-code run "fix the failures", psql … | altimate-code run … and curl … | altimate-code run … used to read to EOF and now run without the piped context. The only sign is one line on stderr, and cancelling the reader can send the producer SIGPIPE.
The stalled stdin this PR targets comes from a Node spawn with default stdio, which on Unix is a socketpair (S_ISSOCK). A shell pipeline is a FIFO (S_ISFIFO), so the two can be told apart.
Suggested fix (options can be combined):
- Apply the timeout only to sockets:
isSocket() { try { return fstatSync(0).isSocket() } catch { return false } } // in readRunStdin: if (!source.isSocket()) read to EOF as before
- Add an override, e.g.
ALTIMATE_RUN_STDIN_WAIT_MS(0= wait for EOF), or a--stdin-waitflag. - Document the rule in
docs/docs/usage/cli.md.
There is no test for this case: the "slow pipe" test only delays the chunks after the first one. Please add one where the first chunk arrives after waitMs.
There was a problem hiding this comment.
Fixed in 6551112. The first-byte wait now applies only when stdin is a socket (fstatSync(0).isSocket()), which is what Claude Code's shell and a Node spawn hand a child. A FIFO is read to EOF as before. I checked it against the real binary: (sleep 5; echo MARKER) | altimate-code run … answered with the marker, and an idle socket still gave up after 3s. A test covers the pipeline case.

…ory check Consensus review follow-ups. - `readRunStdin` applies the 3s first-byte wait only when stdin is a socket, which is what an agent's shell tool or a Node `spawn` hands a child. A shell pipeline is a FIFO and is read to EOF as before, so `dbt build | altimate-code run …` keeps its input however long the producer takes. - The exit check for unsent memory is capped at 5s, reports an unreadable local count as unknown, and is injectable and tested (gating, unknown, timeout, unlinked). - Notice wording: "N memories on this machine are not in the workspace yet", since the count is the project's, not only this run's. - A test ties `SIGN_IN_COMMAND`'s `--method` to a label the `altimate-backend` provider actually has. - New-file markers; the empty-record comment folded into its docblock. Fixed in c973733 by removing the network call rather than cancelling it. The check passes Manage.status the binding the upload already used, so the count comes from local files, and nothing is in flight to keep the process alive.

Review summary
Verdict: changes requested. One stdin regression, plus a few smaller gaps in the memory notice and the tests.
Good work overall:
- The injected
StdinSourcemakes the stdin logic testable without real file descriptors. - Timers are cleared and the reader is cancelled, so an idle stdin doesn't keep the process alive.
emptyRecordPathnow lives in its own module, sosession/promptdoesn't loadskill-syncon every turn. It uses the samepath.resolvecanon asskill-sync.- The new
prompt.test.tscase fails without the gate change.

[MAJOR] A socket stdin that writes after 3s now loses its input
A socket stdin doesn't mean the stdin was abandoned. A Node child_process.spawn() with default stdio gives the child a socketpair. A caller that builds its prompt first, then writes it to child.stdin and closes it after more than 3s, used to work. Now the input is cancelled and dropped:
- With a positional message: the run goes ahead without the extra context. The only sign is one stderr line.
- Without a message or
--command: the 3s limit does nothing useful, becauserunthen exits with "You must provide a message or a command" anyway.
Suggested fix:
- Apply the limit only when there is already something to run (a positional message or
--command). With nothing else to work from, waiting for stdin is the right behaviour, as before. - Add an override for callers that write late, e.g.
--stdin-timeout <ms|0>orALTIMATE_RUN_STDIN_WAIT_MS. 0 means wait for EOF.
export async function readRunStdin(source = bunStdin, waitMs = STDIN_WAIT_MS, bounded = true) {
if (!bounded || waitMs <= 0 || source.isFile() || !source.isSocket())
return { text: await source.readAll(), timedOut: false }
...// run.ts
const piped = await readRunStdin(bunStdin, waitMs, message.trim().length > 0 || !!args.command)Also a coverage gap rather than a bug: on Windows, stdin from a pipe isn't reported as a socket, so the hang this PR fixes may still happen there. Worth a note in the docs.
There was a problem hiding this comment.
Fixed in c973733. The 3s limit now applies only when run already has a message or --command. With nothing else to run, stdin is the prompt and is read to EOF however late it arrives. ALTIMATE_RUN_STDIN_WAIT_MS changes the wait, and 0 always waits. Checked on the real CLI with a socket written after 5s: with a message it continues after 3s and prints the hint; with no message it waits and answers from the late input; with ALTIMATE_RUN_STDIN_WAIT_MS=0 it waits and uses the input. docs/docs/usage/cli.md now describes the rule and says a caller whose stdin is not a socket (such as a Windows pipe) and is never closed should redirect from /dev/null or NUL.

There was a problem hiding this comment.
[MINOR] The counter covers more than the notice can report
mirrorRequests.count++ runs before memoryEnabled(binding). When the workspace has memory turned off, pendingCount returns unsynced: 0, so:
- No notice: a linked run saves memory, deliberately skips the upload, and prints nothing. The docstring in
unsent-memory.tssays it covers uploads that were declined, and this is one. - Exit cost: the run still waits up to
UNSENT_CHECK_MS(5s) at exit onManage.status, for a result that can never produce a notice.
Suggest recording what happened instead of a bare count. For example, "failed" when the enablement check or the push throws (report unknown), and "disabled" (no workspace sync hint, and no status call at all). Then line up the docstring with the cases actually reported.
There was a problem hiding this comment.
Fixed in c973733. mirrorBlock now records the workspace and directory it uploaded for (lastMirrorTarget) instead of a count. It skips the record when the workspace has memory turned off, so that case triggers no notice and no status call. An unknown setting is still recorded, and the count then comes back unknown, which prints "Could not confirm…".

There was a problem hiding this comment.
[MINOR] This is the other half of the comment on memory-sync.ts:899. With memory turned off in the workspace, report.memory.unsynced is 0, so we return null here. But the block did stay on this machine, which the doc comment above ("declined") says this function covers. Either report it as local-only, without suggesting a workspace sync that can't upload it, or narrow the doc comment.
There was a problem hiding this comment.
Narrowed the doc comment in c973733: "declined" now means declined by the service, and a workspace with memory turned off is named as not reported, since the block stays local by design.
| const notice = await import("../../altimate/cli/unsent-memory") | ||
| .then((m) => m.unsentMemoryNoticeAfterRun(process.cwd())) |
There was a problem hiding this comment.
[MINOR] A Ctrl-C exit skips this notice
The notice runs only on the normal exit path. exitAfterMirrors (the SIGINT/SIGTERM handler, ~L1524) flushes mirrors for at most 2s and then calls process.exit(code) without checking what is still unsent. That is the most likely case for a block to stay on this machine, because the upload was cut short.
Suggest running unsentMemoryNoticeAfterRun inside that handler's bounded race. Its 5s limit would need to be shorter there, or it should share the 2s budget, so a second Ctrl-C stays prompt.
There was a problem hiding this comment.
Added in c973733. After the 2s mirror drain, the signal handler runs the same check with a 1s limit. The count is now read locally (the check passes the binding the upload already used, so Manage.status makes no request), so it fits easily. A second signal still exits at once.

[MINOR] This test doesn't show that a slow pipeline is free of the time limit
readAll() resolves straight away, so an implementation that wrongly applied the first-chunk limit to FIFOs would still pass. Make readAll wait past waitMs before resolving:
readAll: () => Bun.sleep(50).then(() => "dbt build output\n"),
...
const result = await readRunStdin(source({ fifo: "..." }), 10)
expect(result).toEqual({ text: "dbt build output\n", timedOut: false })A small subprocess test with a real FIFO and a real idle socket would also cover the fstatSync checks, which the injected source skips.
There was a problem hiding this comment.
Fixed in c973733. The FIFO's readAll now resolves after 60ms against a 10ms wait. I also added late-socket cases for no message and for a wait of 0. I've left out the subprocess test with real file descriptors because driving run end to end needs a model provider. I checked fstatSync on the real CLI by hand instead: a slow FIFO is read in full, an idle socket times out, and a late socket behaves as described above.

[NIT] mirrorRequests is a process-wide singleton (Symbol.for) that is never reset. This only holds today because the earlier mirrorBlock calls in the file (flag-off and unbound) exit before the increment. If someone adds an earlier test that mirrors to a bound workspace, this assertion passes without exercising the failure path. Consider a test-only reset in beforeEach, or asserting on the count before and after.

Done in c973733. beforeEach clears the record through its Symbol.for key, and the test asserts it is unset before the mirror. There's also a new case for memory turned off, which is not recorded.

Approving. No critical or major issues. There are two minor findings inline, and the nits are in a separate comment. The review covered the stdin bound, the empty-record skill gate, the unsent-memory notice (both normal and signal exit), workspace list, the sign-in messages, and the docs.

[MINOR] Interrupted-upload notice is skipped while the memory-setting lookup is still pending
const memory = await memoryStatus(binding)
if (memory === "disabled") return
// Recorded before an unknown setting returns: that block is left unsent too.
mirrorRequests.last = { directory, binding }mirrorRequests.last is set only after await memoryStatus(binding). If the positive cache is cold or expired, which is common for the first block in a fresh run, that call is a /datamates request with the API's 15s timeout. If SIGINT/SIGTERM arrives during that request, the 2s drain in exitAfterMirrors expires first, and unsentMemoryNoticeAfterRun sees no target and returns null at once. The normal-exit flush has the same gap if its own bound runs out. So the interrupted upload this notice was added for exits with no message.
Suggested fix: record the target as soon as the binding is known, and clear it only on a confirmed "disabled":
const binding = await currentBinding(directory)
if (!binding) return
const previous = mirrorRequests.last
mirrorRequests.last = { directory, binding }
const memory = await memoryStatus(binding)
if (memory === "disabled") {
mirrorRequests.last = previous
return
}
if (memory !== "enabled") returnWhile the lookup is unresolved, pendingCount({ network: false }) already returns null, so the user gets the "Could not confirm…" line instead of nothing. A test that leaves memoryStatus pending past the drain would lock this in.
There was a problem hiding this comment.
Fixed in f6ea10b, as you suggested. The record is now set as soon as the binding is known, before memoryStatus, and taken back only on a confirmed "disabled". A new test holds the /datamates lookup open and checks that the target is already recorded while it's pending.

There was a problem hiding this comment.
[MINOR] No test covers real socket detection or the bounded wiring
isSocket() {
try {
return fstatSync(0).isSocket()Every test in run-stdin.test.ts injects a fake StdinSource, so nothing checks that fstatSync(0).isSocket() is true for the stdin a Node spawn (default stdio) actually hands a child, which is the case this fix depends on. The run.ts call site (readRunStdin(undefined, waitMs, message.trim().length > 0 || !!args.command)) is only covered by a source-string match in the release-validation test, so passing the wrong bounded value or swapping arguments would not fail any test.
Suggested fix: add one subprocess test. Spawn bun -e running a small script that imports readRunStdin and prints the result, use child_process.spawn with default stdio: "pipe", never write to or close stdin, set ALTIMATE_RUN_STDIN_WAIT_MS=200, and assert it prints timedOut: true and exits on its own. A second case that writes and ends stdin should assert the text comes through.
There was a problem hiding this comment.
Added test/cli/run/run-stdin-process.test.ts in f6ea10b. It runs readRunStdin in a child process on a real stdin:
- an idle
child_process.spawnsocket, withALTIMATE_RUN_STDIN_WAIT_MS=200, times out and the child exits on its own; - a socket that is written and ended comes through;
- with
boundedfalse, a write after 600ms comes through; - a
shpipeline whose first byte arrives after the wait is read in full.
The bounded value at the run.ts call site is still checked only through the source test, which now confirms the read sits inside the guard's block. I checked the three bounded cases on the real CLI earlier (message plus late socket, no message plus late socket, and =0).

SUGGESTION: The split assertion no longer ties the stdin read to the non-TTY guard
The assertion removed here — toContain("if (process.stdin && !process.stdin.isTTY) {\n const { readRunStdin, stdinWaitMs }") — still matches the current run.ts (lines 568-569), so this rewrite is not required and is strictly weaker: each substring can be satisfied independently, and moving readRunStdin() out of the guard while leaving the import in place would keep the test green. Keep the two coupled, e.g.:
expect(source).toMatch(/if \(process\.stdin && !process\.stdin\.isTTY\) \{\s*const \{ readRunStdin, stdinWaitMs \}/)There was a problem hiding this comment.
Fixed in f6ea10b. The test now finds the guard, walks to its matching brace, and asserts readRunStdin( is inside that block, so whitespace doesn't matter. I checked that it fails when the read is moved out of the guard.

Removed in f6ea10b. Whether sshd gives the remote command a pipe or a socketpair depends on the build, so the example could mislead. The paragraph keeps the general rule and the override.
…a real fd - `mirrorBlock` records the workspace it uploads for before the memory-setting lookup, which can wait on the service, so an exit while that lookup is pending still gets the unsent-memory check. A confirmed "disabled" takes the record back. - The signal exit waits for the notice's stderr write before `process.exit`. - `ALTIMATE_RUN_STDIN_WAIT_MS` is capped at the `setTimeout` maximum, so a huge value is not turned into an immediate timeout. - New subprocess test runs `readRunStdin` on a real stdin: an idle `spawn` socket times out and the process exits, a written socket and a late write with nothing else to run come through, and a slow shell pipe is read. - The release-validation test checks that `readRunStdin(` sits inside the non-TTY guard's block, whatever the whitespace. - Tests: the status stub checks the binding it is given; the `workspace list` parser test keeps another test's exit code. - Docs: drop the `ssh` example, which depends on how sshd hands over stdin. [WARNING]: This exit-path wait has no bound and no error handling
Every other await in this handler is bounded (2 s drain, 1 s count), but this one waits for the stderr write callback indefinitely: if stderr is a pipe whose reader stopped consuming and the buffer is full, process.exit(code) is never reached. A synchronous throw also skips it — for example process.stderr undefined in the embedded runtime this file already guards process.stdin for at L568 — and because the enclosing .finally promise is voided at L1554, that rejection is unhandled while the process still never exits. Race the write against a short timer (a few hundred ms) so the exit always happens.

Fixed in 2e53d46. The write waits at most 500ms, and a write that throws resolves immediately, so process.exit is always reached.

[SUGGESTION]: Restoring the captured previous unconditionally can clobber a newer target
mirrorRequests.last is process-global and mirrorBlock serializes only per (scope, id), so two blocks can be in flight together. If call A captures previous, call B records its own target, and A then resolves disabled, this assignment writes A's stale previous back over B's target. The same ordering can resurrect an older entry (A captures undefined, B captures A's target, A restores, B restores A), leaving a disabled workspace recorded despite the invariant above. Restore only while your own record is still current, e.g. const recorded = (mirrorRequests.last = { directory, binding }) followed later by if (mirrorRequests.last === recorded) mirrorRequests.last = previous.
There was a problem hiding this comment.
Fixed in 2e53d46. The call keeps its own record object and restores previous only while mirrorRequests.last is still that object, so a concurrent mirror's target survives. A new test records a newer target while a disabled lookup is pending and checks it is kept.

exit fires when the child terminates, before its stdio pipes are necessarily drained, so out can still be missing its final chunk when JSON.parse(result.out) runs — a load-dependent flake in all four tests. child.on('close', ...) fires only after the stdout/stderr streams have closed.

await Bun.sleep(20) races the scheduler, which test/AGENTS.md calls out; the pending-request tests in this same file wait on a signal published by the fetch stub instead (see reachedList at L1896). - `mirrorBlock` undoes its record on a confirmed "disabled" only while the record is still its own, so a block mirrored concurrently keeps its target. - The signal exit waits at most 500ms for the notice's stderr write, and a write that throws does not block `process.exit`. - Tests: the subprocess test resolves on `close` so stdout is drained, and skips the `sh` pipeline case on Windows; the pending-lookup test waits on a signal from the fetch stub instead of a fixed sleep and cleans up in `finally`; new case for a concurrent record surviving a disabled lookup. SUGGESTION: This lookup gate duplicates the one in the previous test
Lines 488-499 and 502-510 are the same fetch gate, release/entered pair and try/finally restore as the pending-lookup test at 463-474 and 476-483; the only differences are the block id and the fixture. Another copy is likely the next time a lookup-timing case is added, and a change to the gate (e.g. matching a different endpoint) then has to be made in every copy.
A small helper keeps them aligned:
function holdWorkspaceLookup() {
const inner = globalThis.fetch
let release!: () => void
let entered!: () => void
const held = new Promise<void>((resolve) => (release = resolve))
const started = new Promise<void>((resolve) => (entered = resolve))
globalThis.fetch = (async (input: any, init?: any) => {
if (String(input).includes("/datamates/") && !String(input).includes("/memory")) {
entered()
await held
}
return inner(input, init)
}) as typeof fetch
return { started, release, restore: () => (globalThis.fetch = inner) }

Done in 88b5508. Both tests now use a holdWorkspaceLookup() helper that returns { started, release, restore }.

Summary
These are fixes for the gaps found by walking the whole path from the Altimate Code plugin in Claude Code to an Altimate workspace. Each was reproduced against a real tenant first:

Summary by cubic
Fixes the path from the Claude Code plugin to an Altimate workspace: headless
runno longer hangs on an idle stdin, the first skill added to an empty workspace reaches the next run, and failed memory uploads are announced instead of silently staying local.runreads files and shell pipelines to EOF; a socket stdin — what an agent's shell tool hands a child — is waited on for only 3 seconds, and only whenrunalready has a message or--command(otherwise stdin is the prompt and is read to EOF).ALTIMATE_RUN_STDIN_WAIT_MSchanges the wait.runnames it.runprints the number of memories on this machine not yet in the workspace (checked within 5 seconds, and again within 1 second on a signal exit), pointing ataltimate-code workspace sync; when it can't confirm, it says so and points atworkspace status. The upload target is recorded before the memory-setting lookup, so an exit while that lookup is pending still gets the check; a confirmed "memory off" takes the record back only while it is this call's, so a concurrent mirror keeps its own. The signal-exit notice waits at most 500ms for the write.altimate-code auth login -p altimate-backend --method "Altimate LLM Gateway", which skips the method picker so it works where stdin is not a terminal; the non-TTYlinkerror offers--workspace/--create; newaltimate-code workspace list [--json]shows the workspaces an account can link to, without opening a project.using-with-claude-code.mdnow covers plugin install, workspace sign-in/link/status, and the/altimate-code:altimatecommand.Written for commit 88b5508.
