feat(viewer): add molecular picking, selection, and visibility controls - #45
Conversation
Add `panel list`, `panel enter <ID>`, and `panel leave` commands to the built-in shell, with host-validated rendering targets and session-local context. Expose stable rendering-panel descriptors, preserve the selected target in shell submissions and execution history, update prompts when panel context changes, and reconcile closed or renamed views without relying on UI focus. Add terminal panel routing, control-character-safe labels, and regression tests for parsing, selection, docking, session isolation, and target invalidation.
Introduce renderer-neutral command models for inspecting and changing atom, polymer, surface, and surface-backend settings. Expose these operations through the built-in shell with Clap-based parsing, validation, help, and value completion. Route desktop menus, keybindings, and shell sessions through a shared rendering command dispatcher. Resolve commands against stable rendering-tab identities instead of UI focus, support inactive tabs, preserve surface visibility when changing backends, and return readable rendering status output. Add regression coverage for command parsing, completion, explicit targeting, inactive-tab updates, focus preservation, and unchanged representation state.
Add renderer-neutral commands for layer coloring and opacity, including uniform, element, chain, and chain-element color schemes with validated RGB and opacity values. Expose the controls through the molecular options menu and built-in shell while preserving stable rendering-tab targeting. Extend the molecule renderer with cached per-layer color ownership, surface atom selection provenance, dynamic recoloring, and weighted blended order-independent transparency for atom, polymer, and surface layers. Update surface metadata, cartoon geometry ownership, docking controls, command catalogs, and regression tests accordingly.
…orkflow Add structure-scoped atom selection indices with author-aware `/chain:residue@atom` specifications, replace/add/subtract/toggle modes, and built-in shell commands for selecting, clearing, and inspecting molecular selections. Add viewport picking and Ctrl-drag box selection for visible atom, cartoon, and surface geometry, including residue expansion, surface ownership resolution, selection previews, and GPU selection outlines. Route selection through stable rendering-panel contexts and preserve UI focus. Introduce bounded undo/redo history for representation and selection edits, including gesture coalescing, target invalidation, and keyboard actions. Extend the command model, desktop dispatch, document state, renderer interfaces, and regression tests accordingly.
Add ray traversal and bounds-based broad-phase queries for atoms, bonds, cartoons, and surfaces, reducing picking and box-selection work on large molecular meshes. Restrict box selection to visible foreground geometry using camera-space depth windows and triangle probes, while preserving surface ownership, residue expansion, and opaque-layer ordering. Update molecule renderer selection APIs and clarify the viewport contract accordingly.
Add typed `hide` and `show` commands for selected atoms, complete structures, and author-based specifications such as `/A:42-60`. Route visibility changes through stable rendering-panel contexts and expose hide-selected/show-all actions in the molecular options menu. Track hidden atoms independently from scientific selection, propagate visibility through split document views, and add renderer-side visibility masks for atoms, bonds, cartoon geometry, and surfaces. Update picking, box selection, residue expansion, selection outlines, and draw ranges to ignore hidden objects. Include visibility state in the shared undo/redo timeline and extend command catalogs, shell completion, document state, and regression coverage.

Include rendered atom geometry in box selection
When a box intersects an atom-layer primitive without containing an atom center—such as the middle of a long stick bond or the edge of a space-filling sphere—this branch produces no candidate because it only tests atom rows with inside(row) and never traverses bond_boxes or tests sphere/rectangle intersections. The geometry is visibly inside the selection rectangle, but the associated residue is omitted; query the rendered atom and bond bounds rather than requiring projected atom centers to be inside.
Useful? React with 👍 / 👎.
Allow residue specifications to resolve ligand and modified-residue codes such as `A2G`, `5CM`, `1PE`, and `0G6`, while preserving numeric residue numbers, ranges, and single-letter insertion codes such as `42A`. Prioritize valid numeric syntax before falling back to ASCII alphanumeric names, reject malformed or overflowing terms, normalize residue names case insensitively, and add parser and shell-command regression coverage for select, hide, and show operations.
Add a dedicated `UnknownAtoms` error for atom IDs that do not belong to the target rendering scene, instead of misreporting them as unsupported scientific selection. Preserve the current selection when validation fails and add regression coverage for the error type and state integrity.
Replace literal Ctrl-based undo and redo bindings with `secondary-z` and `secondary-shift-z` so they map to Cmd on macOS and Ctrl on Windows/Linux.
Update the unknown-atom regression test to use an atom from a separate parsed scene and avoid private ID constructors and forbidden `expect_err` usage. Verify that invalid atom
Replace atom-center-only box selection with volume intersection witnesses for rendered atom spheres and stick cylinders. Project sphere edge points and clipped cylinder points into the selection rectangle so geometry is selected even when its center or endpoints remain outside the box. Reuse the existing spatial broad phase, preserve visibility and foreground-depth occlusion rules, and add regression coverage for sphere edges, bond middles, perspective projection, hidden geometry, and bounds-only false positives.
Summary
Introduce interactive molecular picking and selection across the scientific viewer, together with the supporting command, shell, and rendering infrastructure.
