What does this PR do?

Brings release-tooling into main: nine local release-tooling commits from 2026-09-13/14 that never reached main, plus the CI fixes from #11. main (#4–#7, #9) was merged into release-tooling first, with no conflicts.

Commits

Release tooling and fixes (2026-09-13/14):

  • 0f5a84bc feat: add opt-in index metrics
  • fad52ccc ci: stop and restart daemon around build
  • ae1dc2ea ci: install built CLI before daemon restart (also reduces the pre-commit hook to formatting only; lint, audit and tests move to CI/Jenkins)
  • 9ea67e1a shard selective Jenkins test suites
  • 2cd10c4c fix CLI status and project discovery
  • 71833a36 fix(cypher): refuse a query the parser did not fully read (upstream, Joshua Richter)
  • bf482369 fix(pipeline): lock staging before it is visible
  • 9cfa2c18 fix(sha256): keep message schedule in context
  • ee96b144 fix(ci): make CLI CodeQL gate fail closed

CI fixes (9dc04c32, same change as #11, and 19bc6429):

  • Windows: delete the uncalled cbm_remove_owned_legacy_hook_script (-Wunused-function); include foundation/win_utf8.h in workspace.c (undeclared cbm_utf8_to_wide).
  • macOS: guard runtime_test_restore_shared_image with __linux__, matching its only caller; define g_mcp_command_path_probe_counter only on Windows (-Wunused-but-set-global).
  • security-static: reviewed and allowlisted six fopen("w…") sites; pinned the actions in the Claude workflows to commit SHAs.
  • 19bc6429: restore the Windows SID test seam (test-runner link error); canonicalize the expected parent in the macOS rendezvous test; port upstream's synchronous host reaping in the ENOSPC fail-fast test; Windows guards drive index instead of projects (read-only commands no longer spawn a daemon).

Review fixes (fd9fbe9c, CodeRabbit):

  • metrics_out is validated with the same workspace policy as repo_path (canonical parent) before the worker writes it.
  • POSIX stage files are created 0600 regardless of umask; the stage-name retry loop only retries real collisions and logs the right errno.
  • A metrics write failure no longer fails a successful index; early cancelled/failed exits still write metrics; metrics_out leak fixed.
  • daemon status --json built with yyjson; Jenkinsfile clears the installed-CLI marker in the first stage and drops a nonexistent suite name.

Relation to open PRs

Validation

Checklist

  • Every commit is signed off: not applicable. The DCO workflow was removed on main.
  • Tests pass locally for the affected suites (scripts/test.sh --suites …) and in Jenkins. The full make test was not run locally: 21 cli tests fail on this machine for environment reasons, identically on unmodified main.
  • Lint passes (make -f Makefile.cbm lint-ci)
  • New behavior is covered by a test (metrics_out refusal and write; the macOS/Windows test fixes are verified by CI)

Summary by CodeRabbit

  • New Features
    • daemon status now supports JSON output for active and inactive states.
    • Indexing can optionally produce a JSON report with run timings and file counts.
  • Bug Fixes
    • Cypher queries with unexpected trailing input are rejected with a clearer error, and supported UNION queries parse correctly.
    • Project selection skips invalid or unrelated databases, and the default project is selected only when it exists in the cache.
    • Staging cleanup better preserves files used by active indexing runs.
    • Windows Claude Code hooks now use .cmd script names and more carefully handle recognized legacy hooks.
  • Security
    • Security alert checks now fail when results cannot be reliably retrieved or validated.
  • Testing
    • Focused test suites can run in parallel shards; leaving the selection blank retains the full test gate.

cbm_parse built a query and returned success without checking that it
had read every token. The grammar accepts at most one WITH and treats
RETURN as optional, so the parser stopped at the first thing it did not
understand and reported success anyway.

The dropped tail took the filter and the RETURN with it. The engine then
answered from the fragment it had parsed, using its default projection.
It reported success and returned wrong rows, which is worse than a
refusal, because nothing tells the caller to look.

Two shapes hit this:

  MATCH (f:Function) WHERE f.name = 'x' RETURN f.name AS n BANANA SPLIT 99
-> one row, no error, the trailing words silently dropped

  MATCH (f:Function)
  OPTIONAL MATCH (a)-[:CALLS]->(f)
  WITH f, count(a) AS calls
  OPTIONAL MATCH (b)-[:USAGE]->(f)
WITH f, calls, count(b) AS usages
  WHERE calls = 0 AND usages = 0
  RETURN f.name AS n
-> every function, unfiltered, under the default column names

cbm_parse now checks that the cursor sits on the end-of-input token
before it returns success, and names the leftover token when it does not.

The message adds a note about the one-WITH limit, but only when a
standalone WITH really sits in the part that went unread. Appending it
every time pointed the reader at WITH when the problem was a typo -- the
BANANA query above holds no WITH anywhere. The test cannot simply look at
the token the parse stopped on either: on the second-WITH query above it
stops at OPTIONAL rather than at WITH, because parse_post_where consumes
the first WITH and then has no way to take another MATCH stage. So it
scans the unread tail, and skips a WITH straight after STARTS, which is
the STARTS WITH operator rather than a clause.

The check exposed a second defect. parse_post_where parses the branch
after UNION by calling cbm_parse on a slice of the same tokens, using a
separate parser. The outer parser's cursor never moved past the UNION
keyword, so a valid UNION query looked unfinished. That cursor was
already wrong; nothing caught it, because nothing checked where the
cursor ended up. The UNION branch now moves the cursor to the end after
the sub-parse succeeds, which is sound because that sub-parse no longer
returns success with tokens left over.

Three tests cover both directions. Removing only the guard turns the two
rejection tests red with rc == 0 -- the parser reporting success on input
it never finished reading -- while the acceptance test stays green, so
the guard is load-bearing for exactly these two behaviours.

The two rejection tests also pin the message. The BANANA case must name
BANANA and must not mention WITH; that assertion was seen red first, at
tests/test_cypher.c:226. The second-WITH case must still carry the note;
that one passed before and after, and is the control that stops the note
being suppressed everywhere instead of only where it misleads.

Verified on macOS with Apple clang:
  make -f Makefile.cbm test-focused TEST_SUITES=cypher  -> 186 passed
guard removed, tests kept -> 184 passed, 2 failed
  make -f Makefile.cbm cbm                              -> exit 0, no warnings

The full suite reports 7623 passed, 2 failed. Both failures are in
tests/test_cli.c (lines 1748 and 6723) and reproduce on a clean tree with
this change stashed out. They depend on the coding agents installed on
the machine, not on this change.

CI has been red on every PR, on macOS, Windows and security-static, for
reasons unrelated to the PRs. Linux jobs were green.

Windows (test-windows 1/2 and 2/2, test-windows-guards, pr-smoke):
- src/cli/cli.c: delete cbm_remove_owned_legacy_hook_script. It is
compiled only under _WIN32 and has had no callers since 4727371
("separate CLI hook installation") gave the CLI its own hook filenames,
so there is no extensionless legacy twin to clean up. -Wunused-function
  failed the build.
- src/foundation/workspace.c: include foundation/win_utf8.h on Windows.
canonical_path_has_root calls cbm_utf8_to_wide, which was undeclared
(implicit declaration, then int-to-pointer errors) in the cbm-with-ui
  guards build.

macOS (test-unix macos-14 and macos-15-intel, test-tsan macos-14):
- tests/test_daemon_runtime.c: runtime_test_restore_shared_image is
called only from the __linux__ changed-image case; wrap its definition
  in the same guard.

macOS LSan (Homebrew LLVM):
- src/cli/cli.c: g_mcp_command_path_probe_counter is written by the test
setter on every platform but read only by the _WIN32 command-path
probe, which newer clang reports as -Wunused-but-set-global. Define it
only on Windows; the setter ignores its argument elsewhere. No test
  calls the setter.

security-static (scripts/security-audit.sh):
- scripts/security-allowlist.txt: add count-bounded WRITE entries for
the six fopen("w...") sites the audit had no entry for. Each was
reviewed: Windows exclusive-create temp files for atomic config
  replace in config_json_like.c, config_text_edit.c and
config_yaml_edit.c; the stream copy fallback in compat_fs.c; the
opt-in CBM_MEM_STATS_OUT dump in mem.c; and the index error log
  (cache logs/ or CBM_INDEX_LOG) in operations/index.c.
- .github/workflows/claude.yml, claude-code-review.yml: pin
actions/checkout and anthropics/claude-code-action to commit SHAs
(same v4 and v1 tags). The audit blocks unpinned actions.

The "repository build/ ancestor must be absent" line in macOS/Windows
logs is expected output from the path-safety contract's negative case
and is followed by "Build directory safety contract passed"; unchanged.

Local (Linux): security-audit.sh passes, make lint-ci lint-tidy-diff
passes, scripts/build-dev.sh builds. The macOS/Windows paths can only be
confirmed by CI.

📝 Walkthrough

Walkthrough

This pull request adds lock-owned index staging and optional metrics output. It updates CodeQL alert checks, Jenkins test execution, Cypher parsing, daemon status output, Windows Claude hook migration, and platform-specific utilities and tests.

Changes

Index pipeline and metrics

Layer / File(s) Summary
Cross-platform lock-file API
src/foundation/compat_fs.h, src/foundation/compat_fs.c
Adds lock-file open and close functions for Windows and POSIX.
Staging ownership and recovery
src/pipeline/pipeline.c, src/pipeline/pipeline_internal.h
Adds randomly named stage files under sidecar locks and orphan-stage cleanup. Incremental routing checks whether a prior generation was copied before selecting a full reindex.
Pipeline metrics and JSON artifact
src/pipeline/pipeline.h, src/pipeline/pipeline.c, src/operations/index.c, src/operations/tool_catalog.c, BACKLOG.md
Exposes pipeline timing and file-count metrics. The index operation accepts metrics_out, validates its path, and writes a JSON report. The backlog records additional metrics requirements.
Staging and metrics validation
tests/test_pipeline.c, tests/test_index_resilience.c
Adds coverage for stage ownership, cleanup, concurrent sweeps, routing, and metrics output validation. Other edits in test_pipeline.c reformat existing fixtures and assertions.

Security workflows

Layer / File(s) Summary
Fail-closed CodeQL alert checks
.github/workflows/_security.yml, .github/workflows/dry-run.yml, .github/workflows/pr.yml, .github/workflows/release.yml, tests/test_security_gate_fail_closed.sh, scripts/test.sh
Scopes alert queries to the relevant ref, paginates and filters results, and fails on API or count errors. Calling workflows grant read permissions, and the full test sequence runs a contract test.
Workflow permissions and action pins
.github/workflows/claude-code-review.yml, .github/workflows/claude.yml, .github/workflows/_test.yml
Claude workflows deny permissions by default and pin actions to commit SHAs. The Windows test workflow uploads logs when a job fails.

Jenkins test execution

Layer / File(s) Summary
CLI lifecycle and parallel suite execution
Jenkinsfile
Stops and installs the local CLI around the build, then attempts to start its daemon afterward. Focused test suites are validated and run in parallel groups.
CI and local development settings
scripts/jenkins-local-job.xml, scripts/hooks/pre-commit, scripts/security-allowlist.txt, graph-ui/package.json, .clang-tidy
Updates Jenkins job descriptions, removes lint, security-audit, build, and test commands from the pre-commit hook, updates the Vitest minimum version and security allow-list, and adjusts the include-cleaner ignore pattern.

Cypher parser

Layer / File(s) Summary
Parser input consumption and regression tests
src/cypher/cypher.c, tests/test_cypher.c
Advances the parent cursor after parsing a UNION branch and rejects trailing unconsumed input. Adds tests for unexpected tokens and WITH-clause handling.

CLI and project selection

Layer / File(s) Summary
Project validation during selection
src/main.c, src/operations/read.c
Adds a default project only when its database contains that project. Project listing skips candidates with paths that exceed the buffer or databases without exactly one primary project.
JSON daemon status
src/main.c
Adds daemon status --json output for active and inactive states.
Windows Claude hook migration
src/cli/cli.c, tests/test_cli.c
Recognizes extensionless Windows hook scripts as legacy names and removes them only when their contents match owned scripts. Hook registration and removal also recognize the legacy command identities.
Daemon test adjustments
tests/test_daemon_bootstrap.c, tests/windows/test_daemon_lifecycle.py, tests/windows/test_daemon_stability.py, tests/test_daemon_runtime.c, src/daemon/ipc.c
Canonicalizes runtime paths, records daemon-child exit and reap status, uses generated repositories for Windows index checks, limits shared-image restoration to Linux, and adds a test-only Windows SID trust wrapper.

Platform and utility adjustments

Layer / File(s) Summary
Platform and utility changes
src/foundation/sha256.h, src/foundation/sha256.c, src/foundation/workspace.c, src/simhash/minhash.c
Stores the SHA-256 message schedule in the hash context, adds a Windows-only include, and checks minhash output formatting results.

Release qualification documentation

Layer / File(s) Summary
Readiness inventory and installer qualification
docs/RELEASE_QUALIFICATION_PLAN.md
Adds readiness observations and requirements for release identity, installer assets, platform qualification, and registry publication.

Security Architecture Review

Security architecture risk: 🔵 Low · up to 4d6bd

Staging gains stronger ownership and recovery controls, and metrics output is validated before execution. A conditional directory-replacement risk remains, but exploitation requires additional filesystem authority; broader caller exposure and upgrade behavior are not fully established.

Retained concerns

  • Low · security · inferred: The new metrics writer is not bound to the directory identity approved during validation. An actor able to rename a validated parent and substitute a directory symlink before temporary-file creation could redirect metrics replacement outside the approved roots, subject to worker filesystem permissions. Canonicalization and destination replacement defeat ordinary traversal and final-component symlink following, but not this conditional parent race. Independent attacker reachability is not established.
Security review details

Security Blast Radius

  • inferred — The conditional metrics race affects files reachable through a substituted parent under the worker's filesystem permissions. It requires authority to mutate that directory path as well as a metrics-enabled indexing request; no cross-tenant, remote, or elevated-privilege exposure was established.

Security Findings and Attack Paths

  • observed — The writer does not open the requested final destination for writing: it writes an exclusive temporary file and replaces the destination entry. This supports rejecting the supplied destination-symlink-following allegation, while leaving parent-directory identity as a distinct conditional issue.

Trust Boundaries and Controls

  • observed — The examined production callback is daemon coordination, not an arbitrary caller-selected filesystem executor. Session-root and allowed-root policy are supplied to validation before that callback is invoked. The preceding authentication-to-session transition remains outside the established trace.

Resilience and Maintainability Implications

  • observed — Current-version staging establishes ownership before visibility, and recovery preserves stages when lock acquisition fails for reasons other than absence. Early cancellation and pipeline-construction failure can collect metrics safely because both metrics and committed-count getters accept a null pipeline.

Hardening Proposals

  • proposed — If approved workspace directories may be mutated by less-trusted actors, bind metrics creation and replacement to a validated directory handle using platform-appropriate identity-preserving operations. Add a controlled parent-replacement test rather than relying only on static outside-root refusal.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Restore cleanup of the legacy Windows hook file.

The Windows install path writes codebase-memory-cli-discovery-gate.cmd, but no longer removes the previous extensionless owned script. When a user upgrades with that script in ~/.claude/hooks/, it remains there, and editors can still show the file-open dialog described at Line 3558. Restore an ownership-checked cleanup for the old path, and preserve files that do not match a released owned script.

Escape or bound the string fields in the JSON status output.

main_daemon_ctl_print_status_json prints semantic_version and build_fingerprint with %s inside JSON quotes and no escaping. The daemon supplies these values. A quote, backslash, or control character in either field produces invalid JSON for machine consumers. They are probably plain version and hex strings in practice, so the risk is low. The rest of this file builds JSON with yyjson (see main_run_doctor). Use yyjson here too, so the output is always valid.

With the compile errors from 9dc04c3 cleared, the macOS and Windows jobs
reached link and test time and surfaced four failures hidden behind them.

Windows test link (test-windows 1/2, 2/2):
- src/daemon/ipc.c: restore cbm_daemon_ipc_win_sid_trusted_for_testing
under CBM_ENABLE_TEST_SEAMS, as upstream defines it next to
win_sid_trusted. ipc.h declares it and test_daemon_ipc.c calls it, but
the definition was lost in the fork, so the test runner failed to link
  with an undefined symbol.

macOS (test-unix macos-14 / macos-15-intel, test-lsan-macos):
- daemon_bootstrap_runtime_dir_env_relocates_rendezvous compared the
endpoint's runtime dir against missing_parent as written, while the
endpoint reports a canonical path. On macOS the temp root is under /var,
which resolves to /private/var. Canonicalize missing_parent while it
exists and compare against that, as the other asserts in the test do.
- daemon_bootstrap_fails_fast_when_daemon_dies_at_publication (macos-15-
intel): port upstream's synchronous wait in bootstrap_enospc_host_spawn.
The reaper polled once with WNOHANG and SIGKILLed a host that had
written its failure record but not yet exited, which a slow runner
reported as a nonzero exit. The spawn now reaps the host and records its
status; the reaper only kills a host whose synchronous wait failed.

Windows guards (test-windows-guards):
- tests/windows/test_daemon_lifecycle.py and test_daemon_stability.py
used `projects --json` as the cold one-shot that must spawn a daemon and
print the `daemon start` hint. In the CLI-first build read-only
  operations run in-process (main_canonical_cli_tool_is_local_read), so
no daemon is spawned and the hint never prints. The cold/warm checks in
the lifecycle guard and the post-crash check in crash recovery now index
a one-file probe repo, which goes through the daemon. The churn section
still uses `projects` and only asserts exit codes.

Validation (Linux): scripts/test.sh --suites daemon_bootstrap,daemon_ipc
74 passed; test_daemon_lifecycle.py GREEN and section_crash_recovery
passes when run against the Linux build with an isolated
CBM_RUNTIME_DIR; make lint-ci lint-tidy-diff passes. The Windows link
and macOS paths are confirmed by CI.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Write metrics before pre-run cancellation and pipeline-creation returns.

The worker receives metrics_out and binds its cancellation flag before executing index_repository. If the request is already cancelled, or cbm_pipeline_new fails, index_run_physical frees metrics_out and returns before index_write_metrics. The opted-in run therefore produces no metrics artifact, contrary to the BACKLOG.md acceptance requirement.

Add a no-pipeline-safe metrics writer for these exits. It must record the failed or cancelled outcome and default values for unavailable pipeline fields. The existing post-run write covers failures and cancellations returned by cbm_pipeline_run.

- metrics_out validation (security): the path came straight from the tool
args and was written with no workspace check. The front-end index
operation now resolves it like repo_path, canonicalizes its parent
directory (which must exist), runs cbm_workspace_root_allowed on it with
the same allowed_root, rejects empty/"."/".." basenames, and rewrites the
worker argument to canonical-parent + basename so the worker writes
exactly the validated path. index_args_with_repo_path is now a thin
  wrapper over a generic index_args_with_string.
- Stage file mode (security): on POSIX the main stage file is created with
  open(O_WRONLY|O_CREAT|O_EXCL|O_CLOEXEC, 0600) + fdopen, so it is
owner-only regardless of umask. Windows keeps cbm_fopen "wbx".
- Stage create retry: retry with a new suffix only when the lock hold fails
with EWOULDBLOCK/EAGAIN/EACCES or the main-file create fails with
EEXIST; any other errno stops immediately. errno is saved before
cbm_pipeline_stage_lock_drop (close/unlink can clobber it) and the saved
value is used in the lock_failed warning. Helpers keep
  create_staging_path under the cognitive-complexity threshold.
- .clang-tidy: add asm-generic/.* to misc-include-cleaner.IgnoreHeaders,
next to the existing sys/ and _*.h entries, so errno macros used via
<errno.h> are not attributed to Linux-internal headers.
- index.c: free metrics_out on the invalid-project-name path; a metrics
write failure on a successful run no longer changes rc, it logs
  index.metrics_write_failed and adds a metrics_error field to the response;
early cancelled / pipeline-creation-failed exits now still write a
metrics artifact (index_write_metrics already accepts a NULL pipeline and
  emits zero/default pipeline-derived fields with outcome cancelled/failed).
Response building was split into helpers to stay under the complexity
limit; an allocation failure there now reports "result encoding failed".
- main.c: daemon status --json is built with yyjson so semantic_version and
build_fingerprint are escaped; keys and value types are unchanged.
- Jenkinsfile: rm -f .jenkins-installed-cli moves to the first stage so a
failed early stage cannot make post restart a stale CLI; removed the
nonexistent daemon_frontend suite from the daemon shard list.
- cli.c: the legacy-hook finding is answered with a comment fix only. The
CLI-owned hook names have used .cmd on Windows since they were introduced
(4727371), so no extensionless CLI-owned file was ever installed and the
upgrade cleanup was intentionally removed; the comment no longer claims it.
- Tests (index_resilience): metrics_out outside CBM_ALLOWED_ROOT is refused
and nothing is written; a successful index with metrics_out writes
  parseable JSON with outcome success.

Validation: scripts/build-dev.sh; make lint-ci lint-tidy-diff; scripts/
security-audit.sh; scripts/test.sh --suites pipeline,index_supervisor,
index_resilience,daemon_ipc (336 passed); git diff --check.

How fd9fbe9 handles the review findings that weren't inline threads:

  • metrics_out leak on invalid project name (index.c): fixed, freed on that path.
  • Write metrics before pre-run cancellation / pipeline-creation returns (index.c): fixed. Those exits now write the metrics artifact with outcome cancelled or failed and zero values for pipeline-derived fields (index_write_metrics already accepted a NULL pipeline).
  • Escape the JSON status output (main.c): fixed. daemon status --json is built with yyjson; keys and value types are unchanged.
  • Restore cleanup of the legacy Windows hook file (cli.c): not applicable. The CLI-owned hook names have used .cmd on Windows since they were introduced in 4727371, so no released build installed an extensionless codebase-memory-cli-* script to clean up. The helper had no callers, which is why it was removed. I corrected the comment that still said legacy files are removed on upgrade.
  • PR description template: updated.
  • Docstring coverage (27.63% vs 80%): not adopted. The codebase doesn't follow a docstring-coverage convention, and adding docstrings across the touched files is out of scope here.

Correction to my earlier comment on Restore cleanup of the legacy Windows hook file: that finding is valid. With the Windows test runner linking again, the fork's own Windows tests fail on exactly this (test_cli.c:8803, 8965, 9090): upgrading must remove an extensionless twin whose bytes match an owned script and keep foreign files. 4727371 dropped the callers when the CLI hook names were introduced, and 9dc04c3 then removed the uncalled helper. The migration is being restored from upstream's implementation in a follow-up commit on this PR.

ngallodev and others added 4 commits October 1, 2026 00:23
Commit 4727371 ("separate CLI hook installation") gave the CLI its own
hook names (codebase-memory-cli-discovery-gate, -session-reminder,
-subagent-reminder; .cmd on Windows) and in doing so dropped every caller
of the Windows legacy cleanup. Commit 9dc04c3 then deleted the
now-uncalled helper cbm_remove_owned_legacy_hook_script, and fd9fbe9
changed the CMM_HOOK_GATE_SCRIPT comment to claim no cleanup is needed.
The fork's own Windows tests still require the migration and fail on
Windows CI.

Ported from upstream (src/cli/cli.c):
- cbm_remove_owned_legacy_hook_script (Windows only): removes the
extensionless twin only when its bytes equal the current script or one
of the supplied released scripts, via cbm_text_remove_owned_document_any.
Modified or foreign files at that path are preserved.
- CMM_HOOK_GATE_SCRIPT_LEGACY, CMM_SESSION_REMINDER_SCRIPT_LEGACY and
CMM_SUBAGENT_REMINDER_SCRIPT_LEGACY, adapted to the CLI-owned names
(the CLI name without ".cmd"). On POSIX legacy == current.
- Callers: cbm_install_hook_gate_script, cbm_install_session_reminder_script
and cbm_install_subagent_reminder_script remove the owned twin before
writing the .cmd script; uninstall_claude_code removes it after the
current script. Gate uses cbm_build_released_gate_candidates; session
and subagent use the exact transitional bytes already held in
  cmm_legacy_mcp_session_script / cmm_legacy_mcp_subagent_script.
All of this is #ifdef _WIN32.
- settings.json ownership: the upsert/remove functions for the PreToolUse
and PostToolUse gate, SessionStart and SubagentStart hooks now also
treat the previous-form and released-form commands of the legacy
(extensionless) name as owned (old_commands), so such entries are
replaced on upgrade and removed on uninstall while foreign commands
stay untouched. Duplicated entries on POSIX are harmless.
- Updated the CMM_HOOK_GATE_SCRIPT comment: the extensionless twin is
removed on upgrade when its bytes match an owned script.

Tests: the two Windows-only lifecycle tests
(cli_windows_claude_lifecycle_migrates_only_exact_owned_legacy_state,
cli_windows_claude_hook_scripts_migrate_and_uninstall_all_owned_shapes)
were written with the upstream cbm-* script names, which this fork never
installs; renamed them to the CLI-owned names so they exercise the
fork's migration. No other test changes.

Targets the Windows failures cli_hook_scripts_platform_shape_issue929,
the two Windows lifecycle tests, cli_tool_hooks_preserve_foreign_same_matcher
and cli_upsert_claude_hook_replace (the last two share the root cause: an
extensionless settings.json command was not recognized as owned on
Windows). Windows is verified via CI only; POSIX build, lint and the cli
suite are unaffected.

The codeql-gate job failed every run on 32 open alerts. Only one was a
CodeQL finding in this repository's own code; the rest were CodeQL
findings in vendored third-party grammars and OpenSSF Scorecard
repository-hygiene checks.

Gate (.github/workflows/_security.yml):
- Count only CodeQL alerts outside vendored/ and internal/cbm/vendored/.
Scorecard keeps reporting in its own workflow; vendored grammar code is
upstream code this repo does not patch.
- On pull requests, query the PR's own analysis
(ref=refs/pull/N/merge). Without a ref the API answers for the default
branch, so a fix inside a PR could never clear the gate before merging.
- Paginate (per_page=100, --paginate). The unpaginated call returned at
most 30 alerts, so the count silently capped at 30.
- Fail-closed behavior is unchanged: an unreadable alert list or a
  non-numeric count still blocks. tests/test_security_gate_fail_closed.sh
  passes.

Findings fixed:
- src/simhash/minhash.c (CodeQL cpp/overflowing-snprintf, alert #13):
cbm_minhash_to_hex advanced its offset by snprintf's return value
without checking it. Stop and terminate on a negative or truncated
  write.
- .github/workflows/claude.yml, claude-code-review.yml (Scorecard
  TokenPermissions DeusData#36, DeusData#37): add a deny-all top-level `permissions: {}`;
each job already grants what it needs.

Diagnostics:
- .github/workflows/_test.yml: upload build/c/test-logs/*.log from a
failed Windows test shard. The harness prints only the last 15 lines of
each failing suite, which cut off the ASan report for index_resilience
  on Windows.

Validation: security-audit.sh and the gate fail-closed contract pass;
make lint-ci lint-tidy-diff passes; scripts/test.sh --suites simhash 25
passed. The new filter evaluated against the live alert API counts only
alert #13 on the default branch and 0 for refs/pull/12/merge.

Jev decision support: wait for CI (0.87), needs changes (0.13). Risk: high, because the PR touches CI gating, daemon IPC test seams, index metrics output and hook migration.

Passing now: CodeQL gate, MSan, TSan on all platforms, LSan, macOS-14, Windows guards, pr-smoke, and Jenkins release-tooling #27–#30.

Remaining failures and their causes:

Check Cause From this PR? Fix
Windows index_resilience (ASan) tests/test_index_resilience.c:812 declares char outside[64]. cbm_mkdtemp copies the expanded Windows temp path (86 bytes) into it, which ASan reports as a stack-buffer-overflow. Yes, in the new metrics_out test Use a 256-byte buffer
Windows legacy hook tests (test_cli.c:8965, :9090) The tests call cbm_install_agent_configs, which installs skills only in this fork, so the hook migration path never runs Yes, in the renamed tests Call cbm_install_agent_hooks_for_testing at lines 8911, 9012, 9025 and 9052
Windows daemon_application explicit_context Windows cbm_opendir returns NULL without setting errno, so execute_projects (read.c:205) reports "cannot read cache directory" instead of returning an empty list Not from this PR's changes Map GetLastError() to errno in compat_fs.c
macOS 15-intel lock_registry_absolute_deadline_survives_repeated_wakes Timing: the test allows 100 ms for a second waiter to queue, and the runner was heavily loaded No Re-run

The CodeRabbit thread on src/main.c:2182 is still open: the status printer ignores the yyjson_mut_obj_add_* results and a NULL from yyjson_mut_write.

A follow-up commit with fixes for all four, plus the main.c error handling, is in progress. I'll merge once CI passes.

…rors

1. tests/test_index_resilience.c: the `outside` buffer in
index_metrics_out_outside_root_refused was 64 bytes. On Windows
cbm_mkdtemp expands the template into a ~86-byte temp path via strcpy,
overflowing the buffer. Enlarged to 256 bytes. The other metrics_out
test and the extra/metrics buffers (300 bytes) were checked and are
   large enough.

2. tests/test_cli.c: four Windows legacy-hook migration tests called
cbm_install_agent_configs, which in this fork installs skills only, so
cbm_remove_owned_legacy_hook_script never ran. They now call
   cbm_install_agent_hooks_for_testing; other calls are unchanged.

3. src/foundation/compat_fs.c: the Windows cbm_opendir returned NULL
without setting errno when FindFirstFileW failed. execute_projects in
src/operations/read.c treats NULL with errno != ENOENT as an
unreadable cache directory, so `projects` failed on Windows when the
cache directory did not exist. GetLastError() is now mapped:
   FILE_NOT_FOUND/PATH_NOT_FOUND -> ENOENT, ACCESS_DENIED -> EACCES,
   ERROR_DIRECTORY -> ENOTDIR, otherwise EIO.

4. src/main.c: the daemon status JSON printer ignored the return values
of the yyjson add calls and could print partial or empty JSON. The
results are now combined; on failure it prints "error: could not build
status JSON" to stderr, and a NULL from yyjson_mut_write prints
"error: could not serialize status JSON". The function stays void.

Windows: cli_windows_lifecycle (tests/test_cli.c:9090) installed hooks bound

expected owned-script bytes from cbm_agent_installed_binary_path(), which in
this fork returns codebase-memory-cli.exe. The seeded .cmd scripts and their
extensionless twins therefore never matched the owned shapes and were left

full client handshakes on a loaded sanitized runner (the suite took 427 s on
macos-14), freeing the slot before the overflow connect was sampled. This one
fixture now gets a 30 s request timeout through a static override, following
the existing runtime_test_fixture_permanent pattern. The test closes the slow
connection itself, so nothing depends on the shorter deadline. The capacity
