Preserve reference latent encoding for PiD.

When pass_to_dit=false and vlm_use_vae_input=false, the new condition skips encoding every PiD reference image. The later PiD check then returns failure because ref_latents is empty, even when a reference image was supplied. Exclude PiD from this skip.
